Yes, vet advised course of antifungle med but hasn't yet explained what caused it, do you have any idea?

I'll have to look into that to see if a fungal infection would have an elevated yeast count in the stool. Fungal infections inside the body can be very hard to get rid of and aren't usually good. So if you do do the antifungals you probably should do an antibiotic at the same time to cut down of the chance of a bacterial infection that can result from the fungal infection.
