As said above give them lots of cuttlefish or even natural chalk stone if you can get it.
The other thing you could try is to put some cover over the laying area like branches and lay grass over that she might be pushing the eggs out to quickly as she doesn't feel secure.

Star tortoises are very prone to pyramiding, but only minor when kept humid enough.
If you succeed in getting some hatchlings, raise them in a closed system, 80% humidity, 27°c ambient temp and a 35/38°c basking spot. Spray your torts every morning and every evening to imitate their natural habitat(dew).
If you try this it will prove to you what I'm saying. I'm not having a go at you, just trying to help you. I've seen many nearly smooth stars.
Can I see some more photos of your enclosure please.
What are those 2 lights on the left, if they sit under a light all day because ambient temps are low it encourages the new keratin growth to dry out, regardless of humidity levels. New keratin that is dry encourages pyramiding, it force the bone structure to grow down and not across, the keratin follows bone structure.

The 2 lights only provide heat for them as the enclosure were located outdoor
