I would be wary of putting nail varnish remover on the shell, but maybe that's just me being cautious. If it's strong enough to remove nail varnish, then it's got some powerful chemicals in it, and I do know that it has strong fumes too, and I'd be worried about the tort inhaling them.

Oops, I've just seen in another thread that Dan has recommended nail varnish remover, so I guess it's OK.

Nail varnish remover contains a chemical called acetone but you can get acetone free ones now, but paint stipper whether be watered down or not is not the same stuff at all, neither is white spirits or turpentine.#

I would be inclined myself to leave any chemicals away from the tortoises shell and let nature and bathing take its course a gentle scrub with a tooth brush would be as much far as I would go with intervention.

If the right precautions are taken it really wont do your tortoise any harm, to be honet i think more harm would be caused because of the paint.
I would try the nail varnish remover, but water it down, in an egg cup, and scrub with a soft toothbrush, or maybe even try to pick it off with your nails (if you have long ones?) :P
