I would remove them and replace with some big logs.
Most of my torts don't dig but those who do seem to be happy to dig under a log or old tree stump just as much as a rock.
You will probably find the rock she dug under has a small sharp bit on it and all the pushing and going from side to side when digging was enough to do the damage.
